In the original anime, it was implied that Shinji accepted the Instrumentality Project but in the End of Evangelion movie he rejects it. Basically what happens in EoE is SEELE sends some military guys to destroy the Eva units as they're not needed now that the Angels are gone and they also send MP (Mass Produced) Evas which attack Asuka, who has come out of her coma-like state after discovering her mother's soul was in unit 02 but the MPs rip Asuka apart and Gendo tries t bond Adam with Rei but she rejects it and merges with Lilith and becomes huge and she breaks through everyone's AT field by taking the form of someone they love and everyone turns to LCL and then Rei dies and Shinji strangles Asuka but stops and that's pretty much the end.

Evangelion currently has two different endings, and will have three after Rebuild 4.0 is released. The two current ones are rather confusing, with the broadcast ending not really resolving any of the plot threads and the ending presented in End of Evangelion just being messed up. The endings may or may not be mutually exclusive; the most common theory is that End of Evangelion and the broadcast ending happen at the same time, although given one very specific event (the disappearance of Shinji's watch after Rei's brief appearance in the first scene) and the events of the broadcast ending it's not really possible to say which, if any, of the endings are canonical. Tl;dr version, most people prefer End of Evangelion to the broadcast version because it resolves some of the plot threads and doesn't involve Gainax running out of ink.
