When the last of the fuel keeping the CSC running is used up, the Wildfire Protocol is engaged, and a thermobaric (fuel-air) bomb destroys the complex and the disease samples contained in the vaults. While a thermobaric detonation is the largest convention man made explosion, it is has no radioactive elements, and Rick and the other group members are ostensibly outside the blast radius.
