The first argument is about whether Archie should or not take communion in church (Obie thinks he shouldn't). They then argue about Jerry being the right person to be assigned a task (Obie thinks he isn't, given that Jerry's mother just died).
By the end of the novel, there is one last argument where Archie tells Obie never to defy him again (after the black box incident).

Also he commited a crime and needed help by the Vigils...He bought the chocolates without the school knowing and he knew the Vigils could come up with a way to raise the money for him without anyone knowing like usual.!

The Chocolate War and Beyond the Chocolate War
In "The Chocolate War" by Robert Cormier, Archie chooses Goober for the assignment because he recognizes Goober's reluctance to stand up to authority and his vulnerability. Archie manipulates Goober into participating in the assignment to maintain control and assert his power within the group. By selecting Goober, Archie aims to create tension and demonstrate his dominance over others, showcasing the themes of bullying and peer pressure in the novel.
The story continues a few months after The Chocolate Warends. As the school year draws to an end, many students look forward to leaving but Carter and Obie, leading members of the ruthless secret society, The Vigils, can't contemplate the future until they have destroyed the leader, Archie Costello. Obie has seen his relationship with the beautiful Laurie Gundarson ruined by one of Archie's Vigil exploits and is out for revenge. But his plan involving a trick backfires and Archie hands over the leadership of the Vigils with his ruthlessly cool reputation still intact. During all of this, it's also revealed what happened to Jerry Renault after the conclusion of the last book, that he had stayed in Canada, and after a second scuffle with Emile Janza, decides not to return to Trinity High School. The story ends with Archie giving the role of the "Assigner" to his underling, Bunting, but only on one condition: Emile Janza becomes the Vigil's second-in-command. At the end of the year, Janza suggests to Bunting many changes to the way Archie ran the Vigils, including the use of physical force rather than psychological force, taxing students, and the selling of marijuana and pills. Bunting agrees, not knowing that it was Archie recommending all of the various illegal activities. Archie thus engineers the "ruin" of Trinity in coming years.
