In that world, being Divergent means you don't belong to just one of the 5 factions. You can think independently and the government can't control you, therefore they consider you a threat to the existing social order. So you have to be extremely careful to keep that a secret, for if they found out who you really are, they would kill you without a second thought

In the movie and book Divergent, everyone is divided into one of five factions that are based on human virtues - Candor (honest), Erudite (intelligent), Amity (peaceful), Abnegation (selfless), and Dauntless (brave).

If one is Divergent, this means that they cannot be grouped into one specific faction because they represent more than one of the five virtues. If you can't be classified into one faction, then it makes your brain harder to control, which makes you dangerous to the people in charge.
