Well, to start out. Mother was the supreme AI (artificial intelligence) that commanded all the non-personnel systems abord the Nostromo. For example; life support, self destruct, autopilot and other things of that nature. It could be compared to GLaDOS from portal or the Superintendent from Halo: ODST. Sorry, I could only think of Video game references.
In the rest of the movies (Aliens, Aliens 3, and Alien Resurrection) I would assume that it stands for the queen of the hive.
