What they do is simple really. They film him in his normal voice but at a slow pace so instead of saying "Hey, it's Fred!" in his normal voice when they film it he goes "H-e-y, i-t-'s F-r-e-d!" in his normal voice so that when they speed it up to make his voice higher his voice is higher but the pace of him talking is the same as if he is actually talking in the high-pitched voice! It's the same with Alvin And The Chipmunks, really. But I can do the voice naturally, without speeding it up. And I can recite off word perfect: "Fred gets babysat", "Fred goes swimming", Fred on Valentines Day", Fred is dead (this one isn't really Fred - it's Shane Dawson pretending)" and "Fred loses his meds".
