In the end of the story, once Luke tells Percy that he stole the bolt and the helm, Luke tries to kill Percy with a pit scorpion only to have Percy pull himself into the river before he is dead. Once found, he is brought back to the camp infirmary where he sleeps for three days straight.
I would highly recommend reading the book yourself instead of asking this question, however, if you insist on the short cut (you'll miss out a lot of stuff) then read on:

As Percy walks towards the underworld to find the God of the Underworld, he feels his bag getting heavier after every step towards the land of the dead. After a short talk with Hades, Percy and his friends, Annabeth and Grover, realized that Hades wasn't involved the in theft of the Master Bolt. Another large discovery was that Hades was missing his Helmet of Darkness, which he blames his brothers for the disappearance of his own symbol for power.
At the end of the conversation, Hades commands Percy to open his back pack, given to him by Ares. Inside, Percy found the reason why his bag was getting heavier, and in it he retrieved the Master Bolt. Hades wanted the bolt in order to bargain with Zeus to get his helmet back, and I'm sure a lot more than just that, but Percy used the pearls he obtained earlier to escape from the underworld.
It didn't take long for Annabeth, Percy and Grover to work out that Ares was behind everything, and when they did, Ares appeared and had a battle with Percy. Percy, using his advantage at the sea, fended Ares off and managed to defeat him, but noticed that Ares was controlled by some other force, as if manipulated. He also obtained the Helmet of Darkness that Ares had stolen from Hades and gave it the Furies, Hades' servants that were watching the entire fight and their conversations, to return them. After Ares left, Percy and co. left the coast in order to fly back to New York, 600th floor, Empire State Building, Olympus. He returns the Master Bolt to Zeus, after being in awe of Olympus' grandness, and stops the civil war of the gods. He soon returns back to camp to participate in the activities.
However, on the last day, Luke, who had been Percy's friend, revealed himself as the spy who stolen the Master Bolt. He explained how he gave an enchanted flying shoes that was designed to bring the wearer to Tartarus, a bottomless pit that traps monsters when they die until they respawn, and nearly killed Grover. Luke also explained that Percy can not be allowed to live and summoned a Scorpion to kill Percy, who wasimmobilized He left before the scorpian attacked with its poison. He very nearly succeeded but Percy was found and saved by Chiron.
Lastly, when Percy returned home to his mother, he found the package he sent to the Gods as a jest earlier, the monster Medusa's head, which can turn anyone who sees her eyes into stone. Percy decided to give his mother a choice and left the package for her. Afterwards, she hinted that she has put it in good use and that Gabe, Percy's step father, has mysteriously disappeared.

Percy found out that Luke was the thief. he found this out because at the end of the 1st book, Luke attacks Percy with a scorpion and basically told Percy that he did everything, from letting the heck hound in to stealing the lightning bolt. he did this because he thought that Percy was as good as dead at that point. of course Percy did live because there are 5 books in that series.
in the book, Percy goes on an adventure to find his mother and in the end, in stead of leaving Grover, he leaves his mother.
