Mystique mutated further and she stayed gone for quite a few episodes until she came back later, revealing that a lot of the bad things that were happening to them were her doing. She came back and took over the Brotherhood again and brought a new member with her, Wanda Maximoff.
Magneto continued on his quest for mutant domination. He formed the Acolytes which consisted of Sabretooth, Colossus, Gambit, and Pyro. When Magneto was supposedly killed in season 4, the Acolytes disbanded. When he came back, he (as shown in previews of the future in the last episode) joined the X-men and helped train the New Mutants.
