Despite the disappeatance, we know there was one dragon left, first described as the 'Black Dragon', it was responsible for severely wounding Clive Gildarts. This dragon's name was later revealed as Acnologia, formerly a human Dragon-Slayer.
In the latest arc, against Tartarus, Igneel reappeared. He had been hidden inside Natsu all along. It is possible the same applies to Metallicana and Grandine, we don't know yet. Igneel is currently battling Acnologia, we're still not sure why he was hidden.
