Yahiko took his own life by thrusting himself into Nagato's kunai at the request of Hanzo of the hidden rain. Konoha's head of the ANBU, Danzo, schemed with Hanzo to eliminate the early form of the Akatsuki. Hanzo took Konan as a hostage and ordered that Nagato kill Yahiko (because he was the leader), threatening to kill Konan if Nagato did not comply. Yahiko then trust himself at Nagato to commit suicide in an attempt to save Nagato the pain of doing it himself. Yahiko's death occurred in the third great ninja war, Nagato reveals this information to Naruto in season 8 of shippuden, ep. 173 "The Origin of Pain."
Nagato himself dies after talking with Naruto. Nagato concedes to putting his faith in Naruto, trusting him to create a bright future and "true peace." Nagato uses his remaining strength and chakra to perform a jutsu that revives the people of Konoha that were killed in his assault on the village and consequently dies in season 8, ep. 175 "Hero of the Hidden Leaf."

Jiraya eventually left, thinking mabe Nagato was 'the choosen one' (but its actually Naruto), but found out later that the 3 of them died, which isnt/wasnt true, because only Yahiko died. Nagato took Yahiko's body, just like all of the other 6 were dead already when he took them, and called bimself 'Pein'.

Nothing was keeping them away from living that happy life with their beloved dear friend, Yahiko.
