A microcontroller is a computer with lots of control over input and output, which can do computations, loops, timing, conditional branching, and all the other things a computer can do, UNDER PROGRAM CONTROL.

FPGA, Field Programmable Gate Array, is just that , an array of gates that you can configure any way you want. But it is not a computer, just a bunch of gates.

A microcontroller includes a microprocessor, memory, and usually some I/O driver stages on certain outputs. To use a microprocessor, you must include external memory, and usually need some sort of driver IC's (such as to a blinking LED or some such indication, speakers, etc.).

Basically, a microcontroller is everything needed with a microprocessor rolled into one chip. Some even have tuning circuitry for RF communication built in.
