Taking 1 year after the events of the first film, a slightly aged Elliot (Joel McHale) has grown giant new antlers and is getting married to Giselle. But during a mishap, Elliot's new antlers (which are revealed to be fake) are cracked off and now look like how they did in the original movie, which upsets him. Luckily, Boog (Mike Epps) -- who is also slightly aged -- and the others manage to cheer Elliot up by having a rabbit fight. But Elliot has new emotions about his marriage and feels reluctant to marry Giselle (Jane Krakowski), who is now a bit older. Mr. Weenie (Cody Cameron) finds a dog biscuit trail that his old owners Bob and Bobbie (Georgia Engel) left behind and uncontrollably follows it. At the climax of the wedding (where a slightly older Ian {Matt Taylor} is the minister), Elliot witnesses Weenie being taken away by Bob and Bobbie. When the wilds return, Elliot tells the story to them (a little overreacting) and they all decide to make a rescue mission to save Weenie, with Boog and Elliot as the leaders. The other ones that go on Elliot's rescue mission are Boog, Giselle, McSquizzy (Billy Connolly), Buddy (Matt Taylor), and Serge and Deni (Danny Mann and Matt Taylor).

At a pet camp, the other pets meet. There is Fifi (Crispin Glover), a short-tempered toy poodle and the leader of the pets, Fifi's dull-witted basset hound associate Roberto (Steve Schirripa), a fat American Curl and a brain-damaged, odd-eyed Turkish Van named Stanley and Roger (Fred Stoller and Sean P. Mullen), a Southern Airedale Terrier named Rufus (Diedrich Bader), and his beautiful, Western Cocker Spaniel girlfriend Charlene (Olivia Hack). Fifi discusses his hatred for wild animals as one night, he went into the bushes to retrieve his chew toy (which was thrown by his owner {Jacquie Barnbrook}) and was scared by the wild animals inside, and accidentally got his tail touched by a bug lighter while backing away. He then senses a rabbit by a dumpster, and charges at the bunny to kill it, but is stopped by his owner. After Fifi leaves, the scared rabbit faints.

Meanwhile, the wilds find Mr. Weenie, much to Elliot's dismay. They try to free him while Bob and Bobbie are in the Puni Mart near a gas station to try and look for new shirts for Mr. Weenie, while the gas station attendant tries to fix their RV. The wilds free Weenie from his chains, but accidentally leave him behind, along with Buddy (who gets stuck to the trailer's door). Giselle then tells Serge and Deni to go find Mr. Weenie by air, while she, Boog, Elliot, and McSquizzy search for Weenie on foot. Elliot and Giselle then get into a fight, but Boog manages to break it up. He then explains to Elliot that they need Giselle because she's a good tracker and without her, they never would've found Mr. Weenie and the RV (which McSquizzy calls "that giant, tin-canned thing"). When Boog tells Giselle that they have to stick together and they're partners, this makes Elliot believe that Boog is a traitor (and calls Giselle a "traitor ex") and leaves to find Mr. Weenie on his own, but ends up going the wrong way (and McSquizzy tries to warn him about this) and falling off the edge.

Bob and Bobbie reach the pet camp with Mr. Weenie and Buddy (who was still stuck to their door, unbeknownst to them). The domestics meet with Weenie, and once the pets know that Mr. Weenie is friends with the "insidious" wilds, Fifi tries to change Weenie back into a pet that night in the tent, but fails. Buddy helps Weenie escape and Buddy tries to free Weenie from his shock collar. During the chase, Fifi gets shocked by the collar and gets his forehead burned, which makes him lose most of his sanity. Meanwhile, Serge and Deni return and tell Boog, Giselle, and McSquizzy that they found Mr. Weenie and Buddy at the pet camp, which they now escaped from. That night, Boog scares some hunters (who were telling scary stories) away by roaring at them, and then he, Giselle, McSquizzy, and Serge and Deni set camp. While he and Giselle eat s'mores, Boog tries to convince her that Elliot is a good person and they're good together, but fails. Meanwhile, Elliot is having a horrible time, following his own tracks that he confuses for Mr. Weenie's and gets his head stuck on a trash can lid with gum on it, but misses his friends and becomes a mess. The wilds reach the pet camp, but the pets and their owners have already left and have gone to Pet Paradiso, a vacation spot for pets. Mr. Weenie and Buddy find Elliot, and, after being slapped by Mr. Weenie, is convinced to go to Pet Paradiso to save his friends.

The wilds reach Pet Paradiso and try to sneak in by disguising themselves as pets, with Giselle as a dalmatian and McSquizzy as a chihuahua with a blue bowtie on his head (similar to Fifi's). Boog tries to sneak in as a tabby cat, but soon gets the idea to be a sheepdog (after seeing another sheepdog with his owner), with Elliot disguised as Boog's female human owner (and the real person who looks just like the disguised Elliot is soon revealed to be an old lady named Mrs. Schlapiano {Elisa Gabrielli}). Giselle and McSquizzy walk around Pet Paradiso looking for Mr. Weenie, but their cover is blown and are kidnapped by Fifi and the domestics. Elliot, Boog, Buddy, and Mr. Weenie try to go inside to save Giselle and McSquizzy, but are captured by Fifi as well. Fifi tries to kill them with a pile of shock collars. As Boog tries to stop Mr. Weenie from going down a waterslide, his cover is blown as well and the security try to tranquilize him after he causes a rampage after people confuse his weight. Before Fifi shocks the wilds into submission, Elliot tries to profess his love for Giselle, but fails. As Fifi was about to press the button on the remote to fry the wilds, Boog (who was chasing Weenie down a waterslide) enters the pets' lair, and the water that was rushed from the waterslide forces everyone out of the lair. A fight between the wilds and the domestics ensues, with the Pet Paradiso security focused on tranquilizing the wilds. While the wilds manage to take out the security, Elliot saves Giselle and accidentally places all the shock collars on himself. He also wrestles Fifi in the pool for the shock collar remote. Fifi eventually grabs the remote and, after laughing evilly, activates all the shock collars, but doesn't realize that a quick-thinking Elliot put all the shock collars on him. Fifi survives, but the explosion made him lose all his hair and become bald. The domestics and the wilds settle their differences and become friends. Mr. Weenie decides to join the pets and returns to his owners in rejoice. Elliot finally professes his true feelings for Giselle.

So everyone sings "(They Long to Be) Close to You," while Elliot and Giselle get married and almost kiss (Ian got in the way and Elliot kissed him instead and grossed out, along with Giselle). But during the big finish, Elliot falls off the edge again and his remaining antler falls off. Boog responds to this by saying, "Ooh! That just ain't right!", to which Elliot is shocked and cries, "Oh, come on!".

In the beginning of spring, a slightly aged Boog (Matthew J. Munn) plans an annual guys' trip to spend time with his male friends, but an older Reilly (Matt Taylor) is busy with the beaver dam and has to keep working, an aged McSquizzy (André Sogliuzzo) is looking after the Furry Tail Clan, Ian (Matt Taylor) is watching the herd, Buddy (Matt Taylor) is with his wife, and Serge and Deni (Danny Mann and Matt Taylor) are hanging out with Rosie and Maria (Nika Futterman and Michelle Murdocca). Boog thinks it's going to be just him and Elliot, since they're best friends. He then joins his nieces and Elliot's twin daughters Gisela (Karley Scott Collins) and Giselita (Ciara Bravo) on a rabbit fight between them and their father (Boog's nephew and Elliot's youngest son Elvis {Harrison Fahn} is hiding on a tree branch), and Elliot (Matt Taylor), who is now aged, loses; also, Elvis loses his antler, and Giselita teases him by saying that Giselle's gonna be mad at him and doing the cutthroat gesture at him. Then a slightly older Giselle (Melissa Sturm), who is now Elliot's wife and the fawns' mother, comes to tell Elliot to tell Boog that he can't go on the guys' trip because she's going to visit her mother. So a disappointed and confused Boog decides to go with Dinkleman (who is now fixed somehow, since he got destroyed by Shaw in the original movie).

The next day, after many unfortunate events during the trip, Boog thinks the trip isn't a guys' trip with just one guy and a stuffed animal, and after getting intoxicated from candy at the Puni Mart (just like he did in the first film), Boog sees a circus flyer with bears on it and discovers that the circus, called the Maslova Family Circus, is near. So, he decides to go there to try and make new friends. While in the circus, Boog meets Doug (Matthew J. Munn), a lazy, scruffy bear who looks exactly like Boog (except his voice is different), is tired of performing in the circus on the sidelines, and craves recognition as a full-fledged "king of the jungle". Boog also meets Alistair (Dana Snyder), a clumsy, constantly spitting, Spanish-accented Argentinean Camelid who is Doug's best friend and has a girlfriend named Carmen. Doug convinces Boog to swap places with him so the circus won't know he escaped and says that he'll return tomorrow night, and he, Boog, and Ursa (Melissa Sturm) {a female grizzly whom Boog has fallen in love with} will go on a "bears' trip" together. So, Boog accepts the offer and Doug proceeds to mess with Boog's fur so he can look like him, and then Doug runs away Into the Woods.

Meanwhile, at a Bigfoot expedition RV park, Mr. Weenie (Cody Cameron) meets his old friends Fifi (Crispin Glover) {who got neutered, has become much nicer, and acts like a zen dog}, Roberto (Steve Schirripa), Stanley and Roger (Fred Stoller and Sean P. Mullen), and a new pet, a quiet sheepdog named Nate (Cody Cameron). Then Fifi meets Mr. Weenie and offers him to sit with him so they can watch TV together. At first, Weenie is unsure as Fifi was mad at him before (in the second film), but after Roberto assures him that "his angry days are behind them", Weenie goes to sit with Fifi. Then the pets see a commercial for the Maslova Family Circus and mistake Doug for Boog, and think the performers are trying to kill him, so they all decide to go save him (ironically, Roger's the first one interested in saving Boog).

After trading places with Doug, Boog meets Ursa (who was dancing and was interrupted by Boog). She at first mistakes Boog for Doug, even when he finally tells her who he really is, but is finally convinced later on when Boog and Alistair learn that Doug dumped them (right before Doug left, he fibbed to Alistair that he's gonna find somebody to replace him). Alistair is later disappointed in Boog for not having a "guy's chat" with him as he and Ursa are practicing for the show and flirting with each other, but forgives him as the night of the show arrives.

Doug makes it to the forest and disguises himself as Boog by getting mud and putting it back on his fur. Later on, he starts treating Boog's friends like slaves, which makes Gisela and Giselita suspicious, so they tell Serge and Deni to find their mom. When Doug's idenity is exposed (which Elliot is relieved by when he thought Boog was mad at him for not going on the guys' trip), he tells Elliot that Boog is going to be taken back to Russia. Then, the wilds tie Doug's paws up and beat him (with Ian sitting on Doug), until Doug finally tells them where Boog is located and how to get to the circus, so they make a rescue mission to save Boog and get him back before it's too late. When they're gone, Doug realizes his error and decides to go back to the circus and to Alistair as he feels that he has a friend like all the friends Boog has.

Elsewhere, Mr. Weenie, Fifi, and the other domestics are on the freeway, and Roger slaps them all off, and they land on the back of a balloon truck, which goes to the Puni Mart. The pets quickly get out of the truck and go into the store and try to steal the circus poster, but they are quickly discovered. When they're taken back to the RV park, Roger regurgitates the poster (after he ate it), causing Fifi to go vomit. Fifi then says that he's seen the searchlights on the poster before and says that he knows where Boog is. So they use the RV to get there, but they end up rolling down a hill when the RV is setted for reverse, and one of the tires crashes the window at the Puni Mart (which happened for the third time).

When the gang makes it to the circus (and after they reunite with Weenie and the pets), Gisela, Giselita, Elliot, McSquizzy, Buddy, and the pets enter the circus to retrieve Boog. Gisela and Giselita disguise themselves as human kids, the pets pass themselves off as new recruits and perform in the show, and Elliot, McSquizzy, and Buddy look around for Boog and (quietly) ask the pets if they've seen him. When Elliot finally finds Boog (which Gisela tries to tell him when she and Giselita are looking for Boog on top of two support beams), he lost his chance to talk to him when he and Ursa are up next for an act. Boog and Ursa perform a move they've been practicing for the past days and, thanks to an intervention of Boog's friends, they got it right since they kept messing up while practicing for the show.

When the gang gets all together, Elliot is about to let Boog stay in the circus with Ursa because he's happy with her, but Doug returns and apologizes to Boog about tricking him and makes a statement that you don't keep what you have until you've lost it. So while Doug and Alistair go on the next act, Ursa decides to go live in the forest with Boog and the others. When the ringmaster tries to stop this, a performer convinces him to let Ursa go and assures him that the circus will be fine.

So now, Boog and Ursa are mates and the guys' trip has finally come. So everyone (including Bob and Bobbie, Mr. Weenie, the pets, Doug, Alistair, and the circus crew {who are going back to Russia}) starts singing "On the Road Again."

In a post-credits scene, Doug and Alistair show the audience a slideshow of them enjoying their tour around the world.
