When the Nine Tailed Fox attacked the Hidden Lief the 4th hokage sealed the beast within naruto but the chakra that the Nine Tails released was gathered by the fire land and put into Sora so they also had a weapon since they wanted to destroy the hidden leaf.

Yup. Because of the seal, Naruto doesn't have access to all of Kyuubi power and Kyuubi can easily regenerate all his chakra. He probably has other tricks up his sleeve.

Is Naruto stronger than kizame?
As of now, yes. Naruto can now control the Nine Tailed Fox after defeating it within himself. When he taps into the fox's chakra showing it off to Yamato and Killer Bee, he immediately senses an evil presence. This was an ability of the fox's, and Naruto has inherited that ability (no other sensory type ninja is able to do this). He senses Kisame, and lands a furious punch faster than anything Kisame has ever seen. If Naruto were able to maintain control of the chakra, there is no doubt he would have beaten Kisame. However, he was not able to, but Kisame does die shortly after.
If there was a battle Naruto VS Sora who would win?
Definately Naruto. Why? Naruto has the Ninetailed Fox sealed inside of him. That makes him a Jinchuriki. Sora has a small part of the chakra of the Ninetailed Fox, which makes him a Pseudo-Jinchuriki. Naruto is able to control the Ninetails' chakra, but not Sora. Sora could kill himself if he went 4-tails (cuz that's how many tails he can go to, no more--ultimate jinchuriki form for Sora). A battle Naruto VS Sora would have Naruto as a winner, because Sora would end up hurting himself, when Naruto would have slight control of himself.
