In Pokémon Emerald, you can choose between the Root Fossil (the fossil of Lileep) and the Claw Fossil (the fossil of Anorith). You can get one of these fossils once you got the Go-Goggles (after you got your fourth badge, you will get it automatically from May/Brendan). Then, go to the Desert on Route 111. Sometimes, the Mirage Tower will show up near the southern entrance of the Desert.
There are some special paths in the Mirage Towers, and you'll need a Mach Bike to be able to get past those. But once you're at the top-floor of the Tower, you can choose either one of the Fossils.
You can get the other Fossil once you've beaten the Pokémon League. Go to Fallarbor Town, to the house of the Fossil Maniac (the house where you got the TM Dig). Go to the back of the house. Where once the Fossil Maniac was digging, an entrance has appeared to the Desert Underpass. At the eastern end of the Desert Underpass, you will find the other fossil.
Use the HM Rock Smash on the rocks in the following places;
Ruins of Alph- Dome Fossil (Cranidos) and Old Amber (Aerodactyl)
Cliff Cave- Root Fossil (Lileep)
In HeartGold you find the Helix fossil (Omanyte) at the Ruins of Alph instead of the Dome fossil and at Cliff Cave you find the Claw fossil (Anorith) instead of the Root fossil.
there isn't just one fossil first you need rock smash and then go to ruins of alph smash the rocks around there and if your lucky you'll find a fossil that's how i got my kabuto~ <3

If you talk to the man behind the counter in the Pewter city museum, he will tell you that sometimes you find fossils while smashing rocks near the ruins of alph or other ancient places.
fossils can be found by smashing rocks at the ruins of alph. If you get an 'old amber', it is a aerodactyl fossil. if you get a 'dome fossil', it is a kabuto fossil. in order to get those pokemon you must take them to the fossil scientist in pewter city. hope this helps
Use rock smash on the rocks in the ruins to get old amber (it is possible to get more than one), and also to find the helix fossil (this will take longer as it is more rare. There are five rocks which can be broken, but just go into any of the buildings and back into the ruins to reset the rocks. :)

When Rock Smashing at the Ruins of Alph you can find the Old Amber for Aeordactyl and Dome Fossil for Kabuto (SS) or Helix Fossil for Omanyte (HG). In the Cliff Cave you can find the Claw Fossil for Anorith (HG) or Root Fossil Lileep (SS). You can also find other items, geodude, or nothing at all. Just keep trying until you find them. Take them to the museum in Pewter City to revive them, and trade for the others.
Not sure if you can find more than one of the fossils, but they will make an egg at the daycare with a ditto for trading.
What you do to find, Dome, Helix, and Old Amber Fossils, you have to smash rocks at the ruins of alph, all of them CAN contain one but not always. as for skull fossils and armor fossils, you have to import them from Diamond, Pearl, or Platinum
The fossils are in the top right corner of the desert. You need the goggles to go to the desert. You get goggles from your rival after you beat flannery.
I'm not sure if these are the only two but , I found a Dome Fossil and an Old Amber Fossil in The Ruins Of Alph in the rubble of the rocks I smashed.

If you mean an intrusion via magma/lava, then fossils would not exist due to the fact that most fossils are found in SEDIMENTARY rock, not IGNEOUS (magma/lava rocks).

There are marine fossils high in the Andes Mountains because of layer shifting (which relates to the Law of Superposition), which means that over time, the layers push the fossils upwards.
