In Season 9 episode 12 (Trapped in the Closet), they make fun of scientology. Isaac Hayes, being a scientologist, asked them to pull the episode before it aired. Matt and Trey, the creators/writers of South Park, obviously didn't pull it. As a result, Mr. Hayes decided to quit the show.
