If they kept running away they would just get in more trouble than if they just turned them selves in.

More specifically they did so in order to claim self-defense in Johnny's killing of a Socials gang member named Bob Sheldon. Johnny knew that if he stayed on the run, the other Greasers would still be scrutinized by the police, and Ponyboy wouldn't have a chance to succeed in life. Johnny was willing to face the consequences in order to continue protecting his friends.
