In the movie 'Phineas and Ferb across the second dimension in fabulous 2D' Isabella could possibly confess her feelings to him, or Phineas could find out himself, but nobody knows if Phineas actually knows Isabella likes him, and he's trying to hide it, or if he hasn't found out. It's most likey he couldn't know yet, but he has shown feelings for her in some episodes:
