At the end of the story the sound of thunder is the whole impact of the differences that have influenced the world and society because of the tragic mistake Eckles did, of killing the butterfly. So then Travis kills Eckles because of his big mistake, that seemed to be all his fault. The sound at the end comes from the shot.
