I think the difference is that the company is everyone in the musical and the ensemble are those who are not the "main characters"-they don't really have named characters. For instance the musical HAIR- the company includes: Berger, Claude, Sheila, Crissy, Jeanie, Hud, Dionne, and Woof. Whereas the ensemble is just the "tribe" (and doesn't include those listed above)
