Sea shanties and other work songs are usually exclusively vocal, because the performers' hands are busy with work.
I assume that you mean the Jamestown Settlement of 1607. Any number of period instruments could have been played there, but the colonists certainly would not have taken large instruments on the long, arduous sea voyage. More likely small instruments, such as violins, lutes and small wind instruments were played. A trumpet mouthpiece and part of a flute (recorder type) was found during one of the archeological digs. However, the trumpet of the time was not like today's trumpet. It had no valves, and was not always used for music. In such a setting it was more likely used as bugles were used in the military - a signaling device.
There is no particular connection between pirates and flutes that I'm aware of. Some individual pirates may have played a musical instrument, of course, but it certainly wasn't a case of "Welcome to the Sea Dog, ye scurvy lubber, here's yer flute."You may possibly be thinking of a Boatswain's (Bosun's) Call (also sometimes called a "Boatswain's Pipe"), which is actually a type of whistle, not really a "flute". The high pitched whistle/flute you hear in nautical-ish movies (they do it in Star Trek sometimes) when the Captain comes aboard is played on a bosun's call.
