There are numerous accounts of small animals being picked up by tornadoes and being dropped, no worse for the wear, some distance away from the storm. Waterspouts will pick up fish and drop them on land. More often, the animal is a small frog or toad. There is no reason that snakes couldn't also be dropped in this manner.

Something else to consider is that there are "flying" snakes that leap from trees and flatten their bodies to glide in a manner similar to that of flying squirrels. There is a National Geographic video on YouTube at the link below if you have difficulty imagining this.
