It's actually pretty simple to get the Fossil on Pokémon Emerald. First you go to Fallarbor Town, then go all the way to the edge of the town (Route 114). Then, you go to the Fossil Maniac's house. Then go all the way back to the tunnel he dug. The tunnel should be called Desert Underpass. Once you get in, walk as far as possible to the right, and eventually you will see a fossil, and it will be the Fossil you didn't choose in Mirage Tower!
You definetely need the National Pokédex to unlock the tunnel!

I have Pokemon Sapphire, but it's the same thing in both games. There are two fossils, one is the root fossil and one is the claw fossil. The root fossil will get you a Lileep (which then evolves into a Cradily at lvl40) and the claw fossil will get you an Anorith (which also evolves at lvl40 to give you an Armaldo). Hope that helps!!
you take the fossil to rustboro city and take it to the building where you got the POKENAV talk to the guy on the 2nd floor in the bottom right hand corner, give him the fossil and go talk to Mr.Stone. After that go to the same guy yougave the fossil to and he will give you a ancient pokemon. claw fossil:anorith root fossil:lileep

The Helix Fossil, as well as the Dome Fossil, do not appear in Pokemon Emerald, Ruby, or Sapphire. The only two fossils obtainable in Emerald are the Root and Claw Fossil, which can be found in the desert in Route 111 (for Emerald, they are at the top of the Mirage Tower which appears and disappears frequently in the Desert), and you can only pick one of the two.
In Pokemon Emerald, both the Root and Claw fossils can be obtained. One may be selected at Mirage Tower and the other will be found at the end of the Desert Underpass.

To get a Lileep in Pokemon Ruby, Sapphire and Emerald you need to revive a Root Fossil. The Root Fossil can be found on Route 111 however choosing it will cost you the ability to get the Claw Fossil. Alternatively you can trade for a Lileep from another game if you've picked the Claw Fossil.
