Well this is the misconception most of the people have. In the first place as far as rotation of earth is concerned, earth is no different from clouds. When you say earth rotates, it includes the atmosphere(the gaseous layer which surrounds it) as well. So as a whole earth along with the gaseous layer around it rotates, thus effectively there is no relative motion between earth and clouds due to the rotation of earth.
