One big disadvantage is that there are tons of bacteria that are unable to be cultured normally because either they require very specific conditions or because we haven't yet figured out what those conditions are quite yet. This clearly isn't a problem for E.Coli the old stand by however I can't even imagine the number of bacteria that are really out there.

Culture methods are best methods to study the morphology, biochemical reaction, toxicity, antagonistic activity etc. But for genetics and all it is not useful. Some bacteria are fastidious and some cannot be cultured without their host. Some bacteria are not culturable.
