I expect the main disadvantage would be in holding sediment in place so that estuaries silt up and fill in more quickly than they otherwise would. They will change the ecosystem from tidal flats that flush themselves of toxins with each outgoing tide or with river currents to first a slow moving swamp and finally solid land as more and more sediment and drifting material catches in the roots and soil builds up on top. This is not necessarily a disadvantage but it can be inconvenient to people who fish the estuaries or want to travel by boat as it becomes more and more congested. The change will affect distribution of plants and animals (eg crab/fish types) in the environment too.
