Nike's connection with Zeus is that when he was getting allies for the Titan war Styx (Nike's mother) brought Nike and her siblings into service of the god. Nike was then appointed his charioteer. Nike and her siblings were appointed as sentinels standing next to the throne of the god. In old myths tho Nike was known as Zeus's first cousin.
In the late 1950's, the Nike-Zeus program investigated using Nike nuclear missiles as interceptors against Soviet ICBM's. The Nike-Zeus project was cancelled in 1961. There were no sites for this project. It was a think tank.

Really there isn't a connection to the physical planet Jupiter. However, the almost identical Zeus to the Romans was named Jupiter. So no connection (at least on the greek end) to the physical planet.
