I clean my filter and skimmer basket and leave my pump running. I do not cover my pool. I guess it could depend on the weather in your area and if you have a problem with leaves getting in your pool.

It's not advisable to leave any type of expensive machine out in the weather. However if you have to you should at least cover it with a tarpaulin or leave it in a carport. Mainly you don't want to have standing water left on it.

Alage grows with light, hopefully you have a dark cover, just leave the pool covered, if you can put some alage destroyer in the pool when ever you think about it once a month or so you should be fine, however the debris that collects on top of the cover that should not be allowed to build up that's where you get into trouble try to remove or keep it off the cover and uncover the pool next year,
