The Chandos portrait, the third most reliable portrait of Shakespeare, shows him with an earring in his left ear. No other portrait does so. If the Chandos is accurate, then yes, he did have at least one ear pierced.

The Chandos portrait of Shakespeare shows him with an earring in his left ear. But some people have doubts about the Chandos portrait's authenticity (though not as many as the somewhat dubious Sanders portrait and the really dubious Cobbe) and he is not shown with an earring in any other portrait.
