Brabantio did not want Othello for a son-in-law. Despite his appearance of being nice to Othello, Brabantio is a racist man. He accused Othello of "witchcraft" and stealing his daughter because he cannot understand why Desdemona could possibly love a black man.

Furthermore, at the beginning of the play, he tells Roderigo to go away because "My daughter is not for thee". However, when he learns that Desdemona had indeed eloped, he wishes that it was Roderigo who had married Desdemona instead.

Othello has eloped with Brabantio's daughter Desdemona. Brabantio is a terrible racist and cannot believe that Desdemona would willingly marry a black man. He concludes that Othello has used some magic (sort of a precursor to a date-rape drug) to get Desdemona's consent, which would be illegal if true. Fortunately the Duke is not a racist and believes Othello and Desdemona when they tell him that her consent was quite unforced.

Two reasons: Desdemona seems pretty rational, not like a woman "bewitched", and anyway the Duke needed Othello and could afford to offend Brabantio.
