There's a bag on there belt called a dump pouch that they can remove and defecate in, but the food inside there IMP's (Individual Meal Pack) contains a stool hardener and a laxative which means they can hold there stools for days.

Depends on their task:

• Snipers just have a dump in their pants so as not to reveal their position by motion
  
• On bases there are latrines
  
• If they are known to be at location they dig a hole and squat or skip digging the hole
  
• Reconnaissance teams or covert attack teams leave no clues to their presence and pack everything out in bags
  
• When scared or in the heat of battle, in their pants
