Yes. Some of the basic beliefs are different, while both do believe in the Holy Trinity, and the Saviour's dying to remove our sins.

Also, the Presbyterian Church has a strong session of elders who run the church and make decisions. The Methodist Church's pastor makes the decisions. (My cousin, a Presbyterian, is a Methodist pastor.)
