Yes. It is known as the Cristero War (1926-1929) when pro-religious groups known as Cristeros rose up in arms against the Mexican government, which was very anti-clerical at the time. Nowadays it would be viewed as the suppression of religious extremists by a not-so-democratic government -- e.g. both sides had their own share of atrocities committed during the rebellion.
