Were Mary and Joseph ever married?

Yes. Matthew 1:18-24 tells us the account of Joseph's interaction with the angel, as he learned of Mary's situation. After Joseph fully understood what was happening, and learned that he was not to be afraid to take Mary as his wife, he did as the angel said and " took his wife home." In ancient Israel, ceremonially 'taking your betrothed to your home' WAS the act of marriage, often accompanied by celebration among friends and family attending the event.

No. The details of their marriage are unknown, but both Mary and Joseph were Jews, in the line of David, and would not have married in a 'church building'. Though there was often celebration at that time of a wedding, the Jewish custom, for the marriage itself, was a serious occasion, and not religious. It required no clergy, but rather, the groom simply, publicly, took the bride to his house or to his parents' house. This action constituted a binding marriage contract.(Genesis 24:67). This marriage would then be recorded in the official records of the town, and the bride would officially become part of the groom's family.(Matthew 1:1-16; Luke 3:23-38;Luke 2:1-5). In Joseph and Mary's case, it simply says that he took her to his home(Matthew 1:24) .
