There are, as of 19 September 2015, no Scientology churches in Egypt. The closest ones would be in Israel. Egypt has a very limited freedom of religion, which really only applies to Islam, Christianity, and Judaism. Some religions like Baha'i and Atheism (which would be a religious designation) are barely protected by the state. It is doubtful if Scientology would be permitted in Egypt in the near future.
