There are many conradictions in religion. I'm not going to justify their actions other then simply saying "They are only human." Humans arn't perfect.
True, we are human & because of our humanity we are flawed but lets back up & look at the question again.
The 6th Commandment when properly translated reads; "Thou shall not murder." In Hebrew, the word ratsach means to murder, not kill.
There is a very big difference between "kill" & "murder". As for why, some Bibles have the translation wrong & others do not, I will have to refer you to the line above that references our humanity.

The Crusades were a bad reflection on the Catholic Church because the Crusaders didn't show love, they weren't Christ-like. They went killing even the Eastern Orthodox Christians. But it was really the pope of that time that did evil. There will always be bad people and good people in anything.
It is all a matter of personal preference, but a lot of people seem to prefer Catholic Christian Churches and Presbyterian Churches.
