We do not know how Yasir ibn Amir died. His death is not mentioned in Ibn Ishaq, Al-Tabari, Al-Bukhari, Sahih Muslim or Sunan Abu Dawud.

Yasir probably died naturally. We only know the name of one Muslim who was martyred in Mecca: his wife Summaiya bint Khubbat. Although several Muslim slaves were tortured, and several other Muslims were rejected by their families, there is no record at all that anyone except Summaiya actually died.

Mohammed complained about being perseucted in Mecca, but he never mentioned that anyone was killed. If a significant number of Muslims had been murdered, surely he would have talked about it as an example of the persecution. But what he actually said is: "Persecuting Muslims is worse than killing Pagans."
