God established His family tree, it does exist. The reason for the two different ones in Matthew and Luke is that the one in Luke is tracing the PHYSICAL lineage of Jesus; the ancestry of Mary. The account in Matthew traces Jesus' LEGAL lineage and right to the throne of David.

The fact that Luke said "as was thought," reflects the fact that people in the days Jesus was on earth THOUGHT He was the physical son of Joseph. There was no doubt in Luke's mind being expressed by those words.
