Although it doesn't directly state the location in any of the books, I think it would be safe to assume that it is located within 100 miles of present-day San Framcisco, probably Northern Napa Valley. At the end of the third book, The Prophet of Yonwood, it says that Nickie's dad is working on a secret project in California (which later turns out to be Ember). Going back to the second book, the Emberites come out of a mountain before heading to Sparks which has generally level terrain (much like Napa Valley). Lina later stows away with a roamer to visit the "ancient city". They come to a large, foggy bay (San Francisco Bay is known for it's dense fog) surrounded by large hills with crumbling buildings built on them. (San Francisco is also known for being built on very large hills). They also mention that, in order to get to the city,they have to go around the southern tip of the bay and then head north to the city (much like San Francisco Bay). This means that, if it is San Francisco Bay, they must have come from the north. Knowing that it took them a few days to arrive at the city, I would assume that the city of Ember is located somewhere on (or beneath) the edge of Northern Napa Valley.
