The newest Nikon D3000 is the best. Not only is it newest and has all these new features, but it has more megapixels and would be the same price as the other two. The Nikon D40 is great and all, but it only has 6 megapixels, and is not good in low lighting which gets REALLY annoying.
Well the D60 is better because it is more advanced, it has better quality (6 megapixels vs. 10 megapixels). If you buy the kit, the 18-55mm lens will come with vibration reduction, creating better photos.
