I dont think you can but you can delete an inbox message which will probably clear the chat?
To completely delete messages, you have to delete them one at a time in the archives. There is a site called fbsweeper that will delete them for you all at once. It is much easier than doing it on facebook.
Just slide the unwanted message or chat to the left and press delete
