Two things need to be taken note of which could cause the prob. Firstly, trace the cold inlet line from the cystern all the way back to where it "T's" off the main line and make sure that it is secure, a common problem is a rattling pipe when the toilet is filling because of the water pressure in the pipe. Secondly, replace the washer inside the cystern inlet, a worn out washer can allow the trigger to rattle around, allowing the noise to travel down the pipes causing a jack hammer like sound.
