Had this same problem with my gas heater. I took the flame indicator out and cleaned it. Most likely it is in front of your flame or some are part of the whole electronic ignitor assembly. Anyways it will only have one wire hooked to it and looks like a small metal rod. Take it out and clean it up with some steel wool. I bet that fixes your problem.
Only if you leave the burners or elements on. -If water stops, close gas line or switch off breaker for tank.

Presumably your heater is just like mine... in which case it is simply burning the dust that collects on the element. This is certainly true for an electric heater - but I can't be sure that this applies to yours...
