Any non-muslim is not allowed to enter the Holy places like Mecca and Medina. I have to check, if the Pilot is a US Muslim and have asked officially permission...may be he could be allowed to fly over Mecca.

The principle is simple... NO Non-Muslim is allowed to enter/cross/pass over Mecca and Medina
