I believe that large ships (trading/commerical ships, cruise lines) typically dock at the South Street Seaport at New York Harbor, which is located at the southeast corner of Manhattan Island. Military ships may also dock at the Brooklyn Navy Yard, the Brooklyn Army Terminal, or the Military Ocean Terminal at Bayonne (Bayonne is actually a New Jersey city).
To my knowledge, private/recreational ships typically dock at the 79th Street Boat Basin.

Yes, it is. It is on the edge of the ocean and it has a harbor. An excellent, perfectly ideal harbor, actually: the shallow, sandy bottom drops off very quickly into deep water, making it very safe for ships to dock there.
