Replacing the water pump will not cause the check engine light to come on. Either it is a coincidence or you have accidentally disconnected a wire or damaged a sensor somehow.
If you are referring to the Check Engine light, then it means that the computer has detected a problem with the emissions system. Have the computer scanned to get the code. This code will lead you in the direction of the problem.
if it's 96 & newer.. you will need an OBD2 scan tool to erase the codes that turn the light on.
pull the ECM/PCM fuse for a few seonds then replace it. that should reset it
