This is a question I have answered many times- it's because when the Union Jack was designed in the early 18th Century, Wales was legally a part of England. It had no seperate international recognition, and the English Government regarded it as neither politically desirable nor worth it to include any Welsh symbolism in the Union flag.

This situation pertained until the Disestablishment of Wales in Edwardian times. Nowadays, although there is a minority political lobby to get the Red Dragon incorporated to the Union Jack, most Welsh people wouldn't WANT this- their first loyalty is to the Welsh flag, not the Union Jack.
