Sorry, but you must start over for your college experience. JROTC does not require military service, while ROTC usually (always if you have a scholarship from the military) ends in a military commission. So ROTC while be much more training intensive, and while your JROTC experience will help you in drill and teams, but not in the application of military science, whether it be commanding an air strike or dealing with a desertionist.

So yes, you must start over, but you will take many times as much experience and knowledge from ROTC than your high school program.
