At the end of the game, Salem and Rios have cornered Jonah, and have him surrounded. Jonah threatens them saying, "Shoot me, lets see how you handle having the deaths of seven million people on your hands," or something like that, bearing in mind Jonah has the detonator in his hand. He then says that he will disarm the bomb located in the city, and will force his troops to back away if Salem or Rios kills his partner. This is where the choice comes in, if you kill your partner, Jonah pulls out the troops, then your character shoots him afterwards anyway. If you kill Jonah, Salem and Rios stare at the security camera footage to see if the bomb goes of, but it turns out the bomb was a dud, and nothing happens, but the troops still continue to execute civilians. In my honest opinion, you should kill Jonah, because killing the guy who has always had your back seems heartless. Seeming as the bomb is a dud, even though it is considered a bad choice killing Jonah, its still my favourite and recommended choice. Also, Salem and Rios both return in the new upcoming army of two game "Army of two: The Devil's Cartel ," so I'm guessing that killing Jonah is the canon ending anyway.
