It was probably the fact that he had no power in congress. Unlike most of the other president's who had challenges with either foreign affairs or Indians or something like that, Adams' presidency had none of these things. Anything he wanted or tried to do was shot down by the congress. So him working with or around congress was most likely his biggest challenge.
