In civil life, it was necessary to jail dissidents who were trying to impede the war effort.

In military units, there were punishment cells, as always.

And of course there were huge prison camps for captured troops on both sides, which became horrendously overcrowded, especially after Grant ended the system of prisoner exchange in April 1864.
